I would argue Bach is secretly the greatest melodic composer but he usually does not compose independent melodies which have their own beginning and end, like Mozart or Tchaikovsky or Schubert. Certainly he ranks high in this area (e.g one of my favorite and underrated melody is Minuet from Berenice). I think some people would argue Handel is a superior melodic composer. Difference in conterpoint isn't even worth comparing.

A common complaint would be that he didn't know how to write for the voice like Handel although it was purely intentional by Bach to not cater to a particular sonority. It took a very long time for people to get a better understanding of Bach works. The reason for that may be the disparity in craftsmanship. We see though as time passes, Handel's reputation goes down as Bach's reputation slow rose, culminating in 20th century.

He certainly composed music that was more in line with Classical era values of simplicity, independent melody, and neatly blocked out harmonic architecture.

This is also what some people dislike, such as Gustav Leonhardt who proclaimed Handel is full of cheap theatrical tricks used to get the listener's attention. This is what Mozart and Beethoven held in high regard. Handel was admired for his theatrical effects. His dramatic chops, and his ability to wring the heights of emotion out of the often restrcitive conventions of Baroque opera, demand for him a place among the greatest opera composers. And as an operatic composer, he dominated the century (Sorry Gluck and Rameau, you know I love you guys, but it's true) until Mozart came along. As a pure crafter of songs, he only has one rival in my books - Schubert. Handel's mastery of melody, and his ability to score for the voice, really is second to none. Remember, in the 18th century, when people referred to "Bach the composer" they were usually talking about C.P.E., not J.S. The cleaner, Italianate lines which emphasised melody over harmony were coming to the fore. But there's an argument to be made that this tradition was already going out of fashion. Bach was in many way the pinnacle of a polyphonic tradition which stretched back to the later Medieval-Reniassance scene.
